Water in polycarbonate channels in walls of greenhouse.

I have a 2 year old Monticello greenhouse that after heavy rains earlier this year now has water at the bottom of some of the wall channels. I have read now that you should seal the ends of the walls with waterproof tape, but I didn't know this when I built it 2 years ago and since this wasn't a 'step' in the building instructions, I didn't do it. Is it possible to drill holes in the channels from the inside of the greenhouse to drain the water? Or does anyone have ideas? Thanks
