Do you bury the cotyledons?

When transplanting something like a tomatoe, it's my understanding that roots will form directly from the stem if it's planted below the soil line.


When end transplanting to a larger container, should I bring the soil line to just below the cotyledons or do I bury them and end the soil line before the first true leaves?

Are the cotyledons functional after true leaves develop? Thanks
