Potting into Air Pots, root length question

Hello all,

My question is, air pots are supposed to allow each root to grow straight to side of container and stop allowing fine root growth to occurs. Since my meyer's are in normal conventional pots now, I may have a few roots longer then the length of the air pot from center to outside. Do I prune these roots to length? Or just stuff them in? I just don't want to make a last minute drastic decision that may hurt the tree's during the re-pot. I highly doubt any of the roots will be longer but I don't want to have a last minute problem with out a solution
