Wood Floor - Tinted Caulk

We just had new wood floors put in half of our downstairs. They did a great job on the actual floors, but their finish out was pretty sloppy, so we are going with a carpenter to finish putting the baseboards on and cutting down the doors.

There are several reducers that they used where the new wood floors meet the tile floor. They slopily put a bead of tinted caulk/wood filler to fill in the gap underneath the reducer (where it meets the tile). There are many holes/gaps still remaining, after it dried and shrunk.

Any idea on what they used and what I can use to finish filling in this gap? I'm hoping it will be as simple as a walnut colored caulk, but wanted to check.
