timeline and retrenching for geothermal

We are building a house (www.emcram.com/house) that required quite a bit of grading and moving of dirt. They moved in about 8 feet of dirt at the SW corner of our house to backfill against the walkout basement foundation. The issue I have is that they filled over where the geothermal lines are going to lay. Rather than lay the lines and then cover with dirt, they are going to have to trench out the area they just covered in a few weeks.

Also, there is no hole in the foundation for the geothermal pipes to come through. Is this a big deal to add later?

Just concerned we're going to spend more $$ for something that could have been prevented with a little preplanning.
