Don't have a main stem on Green Grape

Hi everyone. I was hoping you could help me with a weird situation regarding my Green Grape tomato plant. When it was a seedling, the main stem started to divide in two pieces. Because I'm planting in EarthTainers I didn't want two main stems, as it would overcrowd the other plant. I'm using stakes and a trellis for my plants.

The problem: I cut off the smaller stem, leaving the larger stem for the main one. Instead of turning into the main stem, it's a branch! It grew for a while, then the plant ends at the top with a branch going off to the left. Should I cut it where the main stem originally was, or will it keep growing straight up with a top like that? I'm obviously not sure what to do as I haven't had this happen to me before. Any advice would be greatly appreciated.
