poor germination rate of heirloom tomatoes

I recently planted several types of heirloom tomatoes in a size 72 jiffy pot seeding set up, using the peat discs as the medium. I followed the diections completely. I also planted some sweet italian peppers and Anaheim peppers,. The peppers look great, but only 2 out of about 50 tomato seeds made it, and even they don't look great. What did I do wrong?

I just ordered more heirloom tomato seeds and want to try this again (maybe not in the seeding system). I try to grow EVERYTHING from seed, as the plant starts are so expensive. Any and all suggestions of how to get a better germination rate would be much appreciated. Thanks so much!!
