new branch growing at right angle

Hi all, I have had single stem plumeria growing in a pot for about three years. This spring, the very tip turned black, then fell off. The main stem was fine and I got a branch that is very healthy, but it just out at a right angle to the main stem. It is not pretty. The branch formed on the top left, then shot over the tip of the main stem and grows completely to the right side. Should I cut off this new branch and root it and let the main stem try again or not? Is there a way to top prune plumerias that will let you direct new growth (like pruning rose canes)? I'd say the stem and branch are each about twelve inches long.
