prune weak branches or leave it alone?

My lime tree (shrub type) has not gotten enough sun this summer and has put on some spindly looking branches. By the time I realized it was not getting enough sun, it was so hot (July) that it couldn't take the Texas sun. Its leaves scorched. It gets mostly indirect sun now. Actually, it did better in the house in a south window this past winter (new growth, flowers, baby limes) than it's done outside this summer. It's had scale (gone now thanks to NEEM oil) and been repotted twice due to bad soil mixes - I think I've got it correct this time using Al's mix.

I promise to do better next spring in getting it the correct amount of sunlight. I've just returned home from Lowe's where they have very lush key lime trees and I feel horrible right now for the way mine looks.

My question is: Should I prune these weak thin branches or just leave it alone?
