How can I add manure/compost when plants are already up?

I am new to gardening (which should be evident to anyone who reads this question!) and am unsure about something. I would like to add some compost and/or rotted manure to the soil in my perennial gardens, as the soil is looking quite hard and in some areas (we have clay-ey soil). The problem is, a lot of my plants have already begun to come up. I just bought my home and it came with fairly extensive, long-established perennial gardens, so there was really no time to act before plants started popping up! Almost all of the beds are covered in plants now and have been for a while, so I'm a bit stymied.

Is there any way to add compost or manure to the soil when there's already a lot of plants up? Should I just add it to the very few areas of bare soil showing and hope for the best? I also wanted to remove a good amount of winter aconite from the beds - would this be a good time to remove it so I can have more bare areas to work compost into?
