how to measure depth of plants in water

When advised to position a plant in up to 2" or 6" of water, where do you measure from? The crown of the plant, the bottom of the pot or the root ball? I'm an experienced gardener, but not in aquatic conditions. I have a new metal horse trough which I'm using as a water feature. Its 2' wide by 3' long by 2' deep and has a small bubbler and filter. I've just bought two Caltha palustris or Marsh Marigolds. Since I was told they could be in up to 6" of water, I placed them on a couple pieces of concrete in the trough so they'd sit up high and that their crowns are under water about 4". But as soon as I put them in the water, the flowers died, so I'm wondering if it's too much water or if it was just time.
