Gnat's, Fruit Fly's, leaf spotting

Hi,

I've been having some troubles with my cucumbers and bell peppers recently. They're growing indoors and things were great until I noticed some localized yellowing in circles on the leaves and eventually they would begin to wilt and rot from these circles. I was confused and initially thought it was some sort of disease or possibly tobacco mosaic virus (I smoke, but am very careful not to touch the plants unless i've washed my hands, and I only smoke outside).

A few days ago I noticed some very small gnats or fruit fly's buzzing around the peppers, onions and cucumbers. I've set out some sticky paper to catch them, but do you think this could have been the cause of the leaf rot? Is it possible the fly's have infected them with a disease, what course of action (other than killing the flies) should I take?
