He definitely caused the cracks when drilling like millworkman says. I am contemplating installing a wall hung porcelain soap dish on my ceramic tiled wall myself because GC wants $75 to do it. I wanted to save some money, after seeing this post perhaps I should reconsider.

The hinge pin method does work well. One other thing to look at is your hinge screws. If they are all tight then pull the top one out of the top hinge on the frame side. Insert a 2.50" screw and drive it back into the jack stud. Ounce you get close to setting the screw in the hinge just tighten it ever so slightly. Don't torque it down at all. Just enough to feel the frame move over a bit. This will pull the door over and up. You may have to adjust it back and forth so the doors reveal looks correct and doesn't rub. This usually works 90% of the time for me. Just another idea!!

Here's a follow up. I attached a diagram of what I think is in the wall and pictures of one of the hinges and where I want to attach them. I replaced a window on that wall, so I'm fairly sure the sheet rock and insulation part of the diagram is correct. I stuck a paper clip in the hold in the fiberglass, so I think my drawing of the stud is correct too. The screws on the inside would need to be angled to reach the stud. Spacers would have to be put around the long screws to keep the fiberglass from crushing. Do you think this can be done? What would I use for spacers? I also considered drilling a hole in the top and filling the space with concrete. Thoughts on this? I don't know where around the shower the concrete would stop flowing.

If its my Job, my client id not accept that. my glass guys would promptly remove and do what it takes to get it right. but thats me and my glass team. It very well may be the walls so out of plumb and tiler didnt correct it. or the glass company didnt measure/verify and compensate with the glass fabrication. Or perhaps they used a out of the box glass kit to shave costs...? This is usually where the fingerpointing and blame game kicks in.
