Best remedy to fix this ceiling issue.

I had this outdoor pavilion put in a few years ago. The contractor filled and then sanded all of the tiny nail holes and then sealed it with a clear coat. As you can see, that was a big mistake. What would be the best solution to "sand" and recoat with a sealer? I don't think physically sanding would be the most efficient because each of these planks has a small V-shaped groove on the edges which would be difficult to sand my hand. Would sand blasting be the quickest and most cost effective method? Any ideas would be appreciated. Note that the lights (except for the fan) can all be quickly and easily removed temporarily. I've also tried applying sealer/stain to the individual light spots, but that isn't going to work.
