How big of a condenser should I have?

We purchased new construction in New England. The house is 2,500 SF primarily with 9 foot ceilings except the vaulted ceiling in the living room (about 350 SF.) It is a dual zone system with a single condenser. The home is well insulated and new double pane windows (29 windows). The builder used a 3 ton condenser, which is consistent with the other homes in the subdivision, but they are all 300-600SF smaller and some do not have the vaulted ceilings. Second floor is not cooling properly. Half of the floor is 6-8 degrees higher than the rest of the house. Is the size of the condenser the issue?
