"SPLOTCHES" on Refinished Unstained Red Oak floors w/ Bona Traffic HD

My contractor applied 3 coats of Traffic HD to our unstained refinished floors because we wanted to exposed the natural hard wood as is. The Traffic HD is the only product that was used. The floors are original to the house (built in 1952) and were covered with wall to wall carpet for the entire 8 1/2 years that we've lived here.
After the letting the floors dry for approximately 24 hours, we went back in to the home to find that the floors look "spotted" (I'm not exactly sure what term to use) throughout areas of the house. I'm terrified at the outcome.
Based on the pictures attached, is there any explanation or suggestions you can provide for this? Should there have been any steps made in addition to applying the traffic HD to the sanded unstained wood to prevent this outcome? Are there any suggestions you can make to fix this? My contractor will be coming back to walkthrough as well.
