How to add compost and mulch without rotting tree trunk

Hi there so I am planning a little cottage garden/ foodscape and have kind of what seems like a silly question. We ordered trees a while ago and they're ready to pick up, but we cant get soil for a couple weeks yet. We were planning slightly raised soil beds and to use the no dig method and just add mulch and compost every year. So if we planted the trees before we made the beds won't the trees end up buried in soil? I've seen raised soil beds with old trees that were obviously there before the bed how did they make that work? It'll only be 6 inches or so up but if we add every year wouldn't that get higher?
Also a somewhat related question to no dig, how do you add compost and mulch if you want certain annuals to self seed? Wouldn't that smoother the seeds?
