How do you tie in a new second story addition with LP siding to an existing first floor with brick? What materials are used?
L brackets? Sheet metal? Plywood?

The siding is immaterial. The framing systems are where the connection points are.

Your entire plan is flawed. The moment you connect a water closet (toilet) to the existing stack on the second floor all the existing fixture arms connected to that stack on the first floor will become code prohibited. (Code prohibits connecting a fixture arm to a vertical stack downstream of a Water Closet.)

Do this job correctly or you will have trouble, either for you or when you sell the house. The footings are designed to support the load on top (the existing structure). Put another building on top of this building and without extra support from the bottom walls and the footings, you are bound to have expensive trouble down the road. furthermore, an engineer will be needed to make sure the lower walls can support the upper structure.

"I just want to know if I need to take off the roof." Short answer, you don't have to remove the roof. Short pencils are better than short answers. Leaving alone the "bowling alley" aspect. Does the vaulted ceiling have a structural ridge? Do you mean roof, or ceiling? Cross ties connected through the ceiling to rafters will rely on fasteners in tension aggravated by cantilever. Their type/sizing, and depth of cross tie is important and further dependent on loft loading. The wall that separates the new room from the existing, what is underneath it? IOW,how will its load be transferred?

Agree with one larger dining space. This would free up some needed space for a larger family room. Do you use the living room? Do you have a need for a small office or away room? The mudroom does seem a bit awkward. Better access to the covered porch from main living areas would be nice as mentioned. But, with the back facing north, you also don't want to block more windows, otherwise it will feel dark. Some added windows on the side of your house would be great for some additional light into those spaces. I know you had said, the laundry is in the basement, but I might plumb for them in a mudroom, especially if you're going through the trouble of remodeling. On that same thought with the powder room, maybe consider a shower as well if you plan to stay in this house for a while. Might be a time where stairs proves to be difficult for any number of reasons. For instance, if an adult or even a child has a broken foot or leg, having an accessible bathroom on the first floor would be a benefit, not to mention for selling. Good to really evaluate your needs and how you want to live in the home. Make your architect aware of all this, conversation is key and should be a team effort. If you honestly don't feel she is listening, then yes, maybe you find another. It's your home and you're money. Might also post in building a home forum for advice or critique. The kitchen forum would be helpful once you have worked out some layouts. Good luck!

I think your terminology is confusing everyone. I think you are talking about how the siding on the upper story will physically and visually connect with the brick on the lower story.

Most brick house are now just brick facing, so when they frame the 2nd story you will have the framing attached to and even with the lower floor framing. However, the face of the brick will be "proud" of the framing and sheathing by about 5" or more (tyvek, air space, plus thickness of the brick etc).

To make the siding connection you can add z-shaped flashing that nails to the upper floor sheathing, extends out over the brick and extends a short distance down the brick to shed moisture. Another option is to add insulation to the upper wall and make it nearly flush with the brick. Its getting more common to insulate well beyond code, and you can use sheets of closed cell foam on the exterior to make the wall thicker and better insulated. For example adding 3" of foam and another layer of sheathing would get you a wall that is about 3 1/2" thicker. You would have to ensure your windows are ordered with deeper jams, but many folks find the extra-deep window sills attractive, since they look more upscale.
