Calling all HVAC experts -- advice on filters please

I have what seems very strange to me HVAC situation, but hoping someone can explain it. I remodeled an old house. We out in a new two zone HVAC system for main floor and upstairs, with the machine located in the attic. During construction, we tried to change the filter in the new HVAC. The HVAC is in attic and appears sealed. We were told the filter has been removed from it. Instead it appears that there is now 1 filter downstairs (with return vent, I think) and 4-5 small vents with filters upstairs (apparently one per room). I have never seen in a situation where (i) the filter was supposedly removed from the machine and machine is sealed and (ii) there are many filters throughout house in ceiling. Answer I was given on why is just that there are different ways to do it. Does this make any sense? Any reasons why it should or should not be set up this way?
