that is a lot, lot of wood! It's nice, but it's just a lot. would you consider painting the window/door trim and the baseboards in white? it really would look so nice, especially w/the pine ceiling and the oak floor. here is a before/after here's a wood ceiling and floor w/white window trim so you can see another pic w/your pine ceiling next to white trim (ignore the coffered ceiling beams) If you'd like to put in a few beams, do them white: (notice white trim again!) I'd have the floors stained in a walnut shade. Oak is beautiful in that coloring and if it's red oak, it will hide the natural pink tone. this tone. If you need to put in shelving, consider something like this w/a black background. notice the white trim/baseboards. actually, if you will be doing flooring, consider removing the existing smaller wood baseboards and replacing them w/the taller white ones, like in this pic above and the one showing the wood floor, above. As for ceiling fan, since you don't need the light, pick something in a sleeker type of fan blade, less bulky than what you have.for the storage issue, I don't know what the budget is, or do you have DIY skills? plenty of built-in type of cabinets you could do. Those are wonderful inspiration photos. I think all of these rooms would look just a beautiful without the shiplap. One other thing you don't hear people mention, all those horizontal crevices are major dust collectors.

Nothing wrong with the style of your rustic fireplace. I'll bet it fits the style of your home. The problem is all the random stuff around it. The fireplace wall is a feature in the room and needs to be grounded and the items above it cannot be light in color. Try something more like this. Find a new place for the skulls and family photos, but not together.

There are too many contrasting elements. You can work with the door if the rest of the wall has more cohesiveness like this one. This one has textural elements but it is all the same color. Remove the stone or paint it the same color as the wall, add some elements to the right to balance it out and make the fireplace appear to be more centered. You can do this look traditional as shown here or modern. Here's one that also has a door very close but is more contemporary. The wall and fireplace surround are all the same color with shelves to balance the other side. Same concept. Slightly different but the same idea of cohesiveness across the wall. This one has nice horizontal lines to draw the eye away from the door. The mantle in the one above also has horizontal lines.
