pre-drilled holes need to be knocked out on granite top

I bought a vanity top from Menards which has three options for the faucet locations which are pre-drilled. The instruction says "Please knock down one of the holes you choose with a chisel". Has anyone here handled this? I wonder if I am supposed to knock it down from the top surface or from the underneath, which it is visible. If you have any experience with this, did the top surface make a clean break? I am concerned about my vessel faucet being able to cover the opening.
