"Thumping" noise when flushing toilet, showering, running washer ?

From online research it appears that air in plumbing lines causes this problem, however, many people with similar issues seem to have a well, which I do not. I do think the water seems to sputter a bit when turning on some of the faucets as well but the rhythmic thumping only occurs when flushing the toilet and running the shower or washing machine. I've tried "bleeding" the lines by turning off the main line, opening all of the valves, opening the main line and then closing all of them in reverse order but this didn't seem to do anything. How can I fix this problem?
