To add wainscoting or not? Please help

We are in the process of finishing our basement. Our contractor made built in cubbies in between drain pipes that run along the wall coming in from the garage. The bottom cubby will be for baskets and shoes and the top will be for display (frames, baskets, etc..)

First question, how many shelves would you put in the cubbies, 2 or 3? The top cubby is 29"h and the bottom is 24" high.

I originally wanted to add wainscoting to the room, but my contractor is trying to talk me out of it. He thinks the room looks good without it and he thinks it would be difficult handling the wainscoting in the area between the two cubbies. Do you agree that it would look odd? Should I scrap the wainscoting or just put it in the living area of the basement on the other side of the room?

I'm also trying to figure out paint, I originally wanted navy blue, but it would be too dark. Here are my final 4 choices, but I am worried without wainscoting they might all be too dark? Thoughts? Thank you and sorry for all the questions, I am overwhelmed and have to make a lot of decisions in the next couple of days!

No idea why some of my photos are sideways, how do I fix that?
