Expanding Ipe Deck Gaps - Proper Installation Advice needed

My contractor installed our ipe deck using Trimscrew T&G system and wood ordered from Elk Trading in GA, shipped to Los Angeles. Wood sat for about three weeks. Initially, contractor was screwing in the spacers at a 45 degree angle as advised by Trimscrew instructions, but it looked terrible. Screw/nail heads were visible and spacers were bending. Then after speaking to Trimscrew, he decided to NOT nail down the spacers - just place them between boards. He did glue the boards down. It looked better - and we had pretty even 1/8th inch gaps all around - for about six weeks. Then certain areas started spreading apart - particularly where the deck receives the most sunlight and on the stairs. Now we have gaps well over 1/4 inch in these spots and many very visible spacers. Contractor only stained the top of boards, and did so with Cabots about 8 weeks after deck was laid. There is some cupping and shrinkage in spots with gaps.

Our architect feels very strongly that the problem is structural and due to the spacers not being nailed down. Our contractor is unsure whether it's spacers, wood behavior or both. He is very dilligent and apologetic, is willing to fix problem and re-lay entire deck but there is some debate about how to proceed. And some concern about state of wood given it's been glued down. We have been working on this deck since November (and the whole backyard for over a year) and can't believe we are here. Completely exasperated. Any thoughts or advice would be very much appreciated...
