Sweet tea, I appreciate your concern about the gopher tortoises - saving them was our first concern, as well. We actually didn't have any on our lot, after all that; we just had 4 empty burrows! To answer your concerns, though, our wetlands aren't true "wetlands" in that they're not swampy; they're just designated as such, since they're conservation areas and we're not allowed to touch them. They're very scrubby, as well. We actually have many, many gopher tortoises in our community, and most of them live in the scrubby "wetlands" and just come out to browse. We had to relocate one tortoise from the middle of the road last weekend :) (We just helped him across the road - we're those permit cheaters you spoke about, but I can't stand to see them get killed). We definitely got the appropriate permits, etc., to relocate the tortoises to the undevelopable part of our property. We love those little guys, and are always pulling over to get them out of the highways here when we see them in danger. I saw one get crushed a few weeks ago, and it was very upsetting. But we always just walk them across the street whenever we can, to keep them from getting killed. Sorry to deviate from the original thread, but I just wanted to let you know that our gopher tortoises were all okay. The plumbing vents probably don't have boots on them, and the wall to roof flashing probably isn't done yet, either. Many of the trims and flashings are done in a certain order, so if the lower roof isn't done yet, it isn't flashed yet. The final wall flashing goes over the lower roofing metal. Likewise, the ridge isn't weatherproof until the ridge cap is on, although usually they cover it in underlayment, then remove the underlayment from the inside once the ridge is in place if it is a vent-type ridge. It's really too early to tell if they've done something wrong.

"2. The contractor placed an "off brand" ice and water shield as an underlayment ( I asked for the ice and water shield but I was thinking grace...)." I am not aware of any roofing underlayment that is made by Grace that is vapor permeable so it is unclear if you wanted the underlayment to be vapor permeable or not. What is the thickness of foam in the roof and where is it placed, tight to the sheathing or not? If condensation occurs in some [yet to be described] space in the roofing system where would the moisture come from and what would cause a surface to be cool enough to create condensation? If the climate is hot you might need to consider an underlayment designed for high temperatures. I'm not sure why a granular surface would harm a metal roof system. What kind of metal is it? It might make some noise when the sun rises and falls. It's hard to imagine how the building felt could cause any harm and it's cheap.
