Can Someone Explain something for me

I am in the process of replacing an old central air conditioning and heating that currently has a 3 ton compressor and an output of 90,00-96,0000 btu furnace - i have a few quotes and they all suggest 3 ton comrpessor and 90,000 btu except for one that suggests 80,000 - what is the difference between 90 or 80,000 and is this noticeable - why not just stay with 90,000? is it much cheaper for installer to use 80,000 instead? thanks, somewhat confused here
