Antique Longleaf pine flooring Nightmare

We installed antique pine flooring, which had been planned to the bare wood. We finished with a lighter stain and it didn't match the old flooring which was originally in the house. Applied a wood conditioner the stain and water-base finish. It had white spots where we lightly sanded after the first coat of poly. We then rented a drum sander and stripped it to the bare wood. The sander left groves in the floor and when we put the darker stain (brown mahogany) it made the groves very noticeable. What, if anything, can we do to eliminate the line groves? The stain was very thick so it didn't seep into the wood evenly making it darker in places and light in other places. The wood is only 1/4" deep. Would it be advisable to rent a flat sander and strip it again and put a polyurethane oil base finish on it? Any help is appreciated.
