factory vs. on-site finishing?

We're building a new house. We want very dark stained floors, with wide planks (3-5") but not a distressed finish. Our architect is not a fan of factory pre-finished floors, but I don't understand the pluses and minuses, as compared to the on-site finished floors.

I realize that the factory pre-finished floor uses a more durable sealer (and usually applies more coats) than what a "custom" floor installer will do when laying unfinished planks on site, sanding them, staining, and then sealing.

Assuming we can find the dark walnut color in a factory-prefinished product, I don't see what advantages exist with an on-site job. It's messier, to be sure. Is there a cost advantage? Look? Smoothness?
