Subfloor not level and backerboard already down...HELP!!!

I began a remodel of my kitchen and took the floor down to the subfloor. I proceeded to apply thin-set mortar then backboard on top. I missed the steps on how to ensure the floor was level. This is when I noticed the backerboard up in some areas and the painful truth is that the subfloor is flawed. Have I crossed into the point of no return, i.e. time to hire someone, or can I resolve this?
