Can I Run a 3' Drainage Pipe Through Existing 2x8 Joists?

We have torn out our old master bath, which sits on 2x8 joists at 16" o.c. The previous 3" drain for the toilet in this room ran perpendicular to the joists thus there are 3" holes in the 2x8s. To reinforce the floor in preparation for the bigger tub and to reduce bounce my husband has doubled up all the 2x8s.

Now we are relocating the toilet. Current code I believe says that the hole in the joist can't be more than 1/3 the depth of the joist, which would be a 2 1/2" hole. Wherein lies my dilemma. Can I put 3" holes in existing joists in order to put the toilet back?
