Pathogens from animal scat enter tomatoes?

In two of my Earth Boxes I used organic fertilizer which seemed to attract some unknown animal luckily I used the pellet sprinkle kind of fertilizer on the remaining six boxes. Anyway, whatever critter did this damage clawed or bite it's way through the plastic mulch covering and left "something" behind and from the smell I guess it to be scat.

This morning I dug the affected area out and noticed a couple of maggets. I wondered if anything from that scat can enter the tomato plant make us sick if we eat the fruit from these plants? Has anyone ever encountered such a problem I just hate maggets! Gardening ain't for sissies :(
