cross pollination qusetions

I am wondering about cross pollination issues. For example, i bought seeds from a company, and in 2 instances i have fruits looking diffrent. One pot has 2 chocolate cherry plants in it, the fruits are the right color, but are the shape of a habenjero, the chocolate cherry plant near it looks normal with round fruit. The other exanple is 2 aji cito plants, both have fruits that are the right shape, but one is the correct orange color the other has yellow/green color fruits which are the color of a jolero ( yellow jalapeno ), which i also have. Would it be that the seeds i bought were from cross pollinated stock or did the plants cross pollinate in my garden. I am wondering if these mutations only happen from the seed of crossed fruits or if the mutations can happen on the existing plants in my garden as a result of being cross pollinated while flowering.
