marginal plant height

I have a shelf and have planted level 1 and 2 plants in the gravel around the shelf. Sometimes I think they might be in too deep. Does anyone know the rule of thumb for where they should be.. I would say the water level is about 2 or 3 inches above the root line on some and lower then root line on others.. How does one know how high the water line can be on these different kinds of plants. Also when I cut them back after the first hard frost do I cut them back to the root line or the water line? I'm new at this.. Please help
