First year transplanting question

My first year trying to start from seed. Want to start about ten/fifteen plants each of tomatoes, bell peppers, broccoli, basil,shasta daisy, gaillardia, salvia, and lavender. I have the gardening by the square foot books which give a pretty good idea of when to start each based on my last average freeze date, (may 10), and have purchased a tabletop light and a 50 cell jiffy peat pot kit, and seed starting mix. My question is do I just put two seeds in each cell and thin to best plant as they start to come up, or is there a better way, and how many times and when and into what size pots should I plan on transplating before going into the garden? Any special advice for these types of plants? Seems like I heard somewhere that bell peppers do not transplant very well? appreciate any advice to this rookie.:-)
