Bio-filters and plant roots

I was just working on my pond yesterday, and went to back flush the biofilter....Last year I had great canna, alocasia, sweetpotato vine, and impatiens growing on top of my biofilter.

My challenge is that the roots from these things grew down to China through all my filter medium. When I removed the plants for the winter, the roots were left behind and were now rotting....extra work for the filter and at this time of year, not a good thing.

What do the rest of you do, or how do you deal with this challenge?
