Cleaning a waterfall/bio filter

As I have mentioned in a couple of other posts, I will be replacing my small pond with a stock tank and hopefully will not need to tear down/rebuild the water fall. However, I think this will be a good time to thorougly clean the water fall rocks as well as the filter box. Is there a recommended way of maintaing some of the beneficial bacteria for a couple of weeks during the process of building the pond. I'm going to house the fish in a 30 gallon rubbermaid tub and a 10 gallon aquarium (using pond water), but what should I do with the filter media to keep the bacteria alive? Does it need oxygen or not?
