Too late to thin peaches? Also suggestions to protect them?

Hi everyone, I'm new to this forum and I'm normally a lurker. I own one peach tree which I planted last year and I'm still learning how to best care for it. I know that it's best to think peaches to two peaches per stem (right??) but last year's peaches were still rather small so this year I thought I would wait to see which peaches seem to be getting larger , keep those and pluck off the smaller ones. I think I've waited too long as they seem to be already losing their green color and developing a slight pink. Did I wait too long?

Second part of this question is how to protect them? Last year the birds enjoyed them , not I. :( I was thinking that I would surround the tree with mosquito netting once they seem to start ripening but I wonder if this would cause adverse problems to the fruit?
