Seal up the cracks in stone wall next to garden?

I've got a 3' stone wall around most of my garden (had to terrace my garden out of the side of a hill so the stone wall is a retaining wall). I am noticing that since I had this wall built which has many openings that the chipmunks are using it to make homes. And I really dont want to accommodate any more chipmunks right next to my vegetable garden!

So I am thinking of mixing up some mortar and sealing up all the openings of this stone wall so the chipmunks cant use it anymore. But when I took a closer inspection of the wall I am noticing alot of things are using these crevices as a home, especially spiders. So maybe I should leave it open?

What do you think, would leaving these openings in the wall make a home for enough benefical insects that it would outweigh the pests that might use it as a home like chipmunks?
