Ah, famous last words. All joints need to be taped and mudded. Yes the cement board needs waterproofing (not code and someone will say not necessary but it still needs to be done). The niche needs Durock all four sides and be treated the same as the walls, taped and mudded with thinset. As far as waterproofing this should have been discussed long ago, but I would tell him you want it waterproofed. Do not tell him how or what to use, just tell him that you want it waterproofed and since it was not discussed prior, have him tell you exactly what he will use. Or move on if he is inflexible and seems to be already with this "30 years" statement. Doing it wrong for 30 years is still doing it wrong.
